I'm jumping on these things going up and down in "our benefactor" I think I get to the top there's no more places to jump! I got a portal going off! two gunships! shot everything down and still lose. something about time running out !

Right, so you're at the top of the map. And there are gunships above you. Ignore them.

Throw the energy balls into the whitish area below the big orange portal itself. You'll know you're doing it right because shielding plates will appear around it.
Keep on doing this, as fast as you can, and you should win before the gunships kill you.

Obviously shoot Dr. Breen's sphere.. I thought that was pretty easy to figure out.. actually didn't even think of it as something to figure out.. just knew.

Shoot the inside of the teleport. Like go to the left and then keep shooting the metal spinning things

As far as I know that's the only way. Because shooting down the gunships doesn't do anything (aside from remove a pest.) You shoot as many balls into the sphere as possible, until all the metal plates are gone, then shoot one directly into it.
